Wouldn't really be much of a revelation if it was the former, should be fairly commonplace in this setting.
And I can't think of anything that could be at the centre of the Sibyl system that'd provoke that reaction, hope the reveal isn't a let down.

So pretty much the chief is a part of Sybil. And thats how she got rid of the last guy who had a 0 CC, and probably how she'l get rid of Makishima shougo. Or perform tests on him to make Sybil even more perfect.

Option 1 or some variant of it is really obvious but I don't think that the reaction is proportionate.
Option 2 just wouldn't make any sense.

Fucking awesome like always. The animation was a bit shoddy a few scenes in this episode though.
