The black stuff would be the evil referred to in the title of the episode.

The grail has been tainted by it since the previous war when the Einzberns summoned Angra Mainyu as a servant.

It's also the reason that some of the "heroic spirits" in this war and the next aren't actually heroic spirits at all (even though Nasu's definition of heroic is obviously somewhat skewed since Gil counts apparently).

Zouken had a line about it in the last episode, or should have but it wasn't in there, maybe it'll be in the Blu-rays.
