- Kingdom Hearts Birth by Sleep begins in the Land of Departure, where three Keyblade wielders and close friends—Terra, Aqua, and Ventus (more commonly known as Ven)—train to become Keyblade Masters under Eraqus. To achieve this rank, Keyblade Apprentices must take the Mark of Mastery exam once they come of age. Terra and Aqua take this test together, but while Aqua passes the test, Terra is deemed unfit to become a Keyblade Master due to the abundant darkness in his heart. Afterward, a group of mysterious creatures called the Unversed begin to surface in other worlds, and another Keyblade Master, Xehanort, disappears without a trace. Terra is sent to destroy the Unversed and find Master Xehanort, who had earlier encouraged him to embrace the darkness in his heart if he desires the strength to become a Keyblade master. Ven, meanwhile, is goaded into following Terra by Xehanort's mysterious apprentice Vanitas, against Eraqus's wishes. Aqua is dispatched by Eraqus to survey Terra and keep him from falling into darkness, as well as to bring Ventus back to the Land of Departure.
Upon arriving in other worlds, Terra, Aqua, and Ventus encounter various Disney characters, new and old, fighting off hordes of Unversed along the way. Among the characters they meet is Mickey Mouse, apprentice of the sorcerer Yen Sid, who is also on a mission to destroy the Unversed. Terra ends up attracting the attention of several Disney villains, who offer him the whereabouts of Master Xehanort in exchange of assistance for their own dark agendas. Terra reasons that Master Xehanort is after the seven Princesses of Heart—maidens who lack darkness in their hearts—and encourages Aqua to help them strengthen the light in their hearts, hoping it will draw Master Xehanort out. However, Aqua and Ven grow increasingly concerned for Terra when they hear rumors of him committing sinister deeds throughout other worlds. The three briefly reunite at Radiant Garden, where Aqua meets Kairi, a young girl containing a strong and pure light in her heart, and helps strengthen her light. Aqua and Ven also confront Terra, who distances himself from them to keep them out of the way of his increasingly dangerous dark powers. Terra and Aqua try to convince Ven to return to the Land of Departure, but he refuses until he is certain Terra won't fall into darkness.
Terra and Aqua eventually find themselves at Destiny Islands, where they encounter two young boys, Sora and Riku. Terra sees potential within Riku and deems him worthy of one day wielding the Keyblade, while Aqua senses strong ties with Sora and Riku to Ven and Terra, respectively. Ven, meanwhile, comes across Master Xehanort, who reveals his intentions to use Ven's heart to create a final Keyblade known as the χ-blade, something Master Xehanort says Master Eraqus had known all along. Ven returns to the Land of Departure to confront Eraqus, who tries to erase Ven to prevent Master Xehanort's plans from succeeding. However, Terra, who had been sent there by Xehanort, misinterprets the situation and attacks Eraqus, teleporting Ven to safety. As soon as Terra realizes his error, Master Xehanort arrives and cruelly kills Eraqus and tells Terra to go to the Keyblade Graveyard, leaving the Land of Departure to be consumed by darkness. At Destiny Islands, Ven once again encounters Vanitas and learns of his hazy past: Ventus was once Master Xehanort's apprentice, but his heart was deemed too frail for Master Xehanort to use him as he intended, so he extracted the darkness in Ven's heart and used it to create Vanitas. As with Terra before him, Ven is instructed by Vanitas to go to the Keyblade Graveyard. Aqua, in the meantime, learns of Eraqus's death from Yen Sid, who tells her to go to the Keyblade Graveyard as well.
Terra, Aqua, and Ventus gather at the Keyblade Graveyard, where the remains of the mysterious Keyblade War are found. Master Xehanort appears with Vanitas and reveals his plan to use the χ-blade to unlock Kingdom Hearts and unleash the forbidden secrets of the Keyblade War onto the various worlds, as well as to use Terra's body as a new vessel for his own heart so that he may survive long enough to see his plans come to fruition. An epic battle ensues, with Xehanort freezing Ven, and Vanitas knocking Aqua unconscious. In his rage, Terra unleashes the darkness in his heart, inadvertently allowing Xehanort to unlock his own heart and successfully transfer it into Terra's body, which results in the birth of a new, younger Xehanort. However, Terra's mind continues to linger in his discarded suit of Armor, which comes to life and defeats Xehanort. Ven, meanwhile, manages to thaw himself before Vanitas can kill Aqua, and discovers his dark counterpart to be the source of all Unversed. Vanitas merges with Ven, possessing him and creating the χ-blade. Aqua awakens under Mickey's care, and the two fight the possessed Ventus while he battles Vanitas from within. Aqua shatters the χ-blade as Ven destroys Vanitas, bringing an end to the Unversed, though Ven's heart is lost in the process. The destroyed χ-blade unleashes a burst of light, which consumes everyone present and scatters them to the corridors of space, save for Terra's Lingering Will, which remains in the Keyblade Graveyard.
Mickey saves Aqua and Ventus and brings them to the Mysterious Tower, where Aqua learns that Ven has fallen into a deep sleep and will not awaken until his heart returns. Aqua brings Ven back to the ruins of the Land of Departure, where she discovers Master Eraqus's Keyblade, and uses it to unlock the Chamber of Waking and recreates the world as Castle Oblivion from the ruins. After leaving Ven within the chamber, Aqua goes to Radiant Garden where she encounters Master Xehanort still in Terra's body, but having lost some of his memories. Aqua then battles Xehanort who after the fight attempts to unlock his heart, losing his memories completely in the process. Soon after, Terra's body starts sinking into darkness, but Aqua dives into the darkness and saves Terra from disappearing. Realizing her glider won't be able to make it back through the portal in time, Aqua sacrifices herself by discarding her armor and using it to guide her glider, Terra-Xehanort in tow, back through the portal leaving herself behind and falls into the Realm of Darkness. Xehanort is discovered by Ansem the Wise, ruler of Radiant Garden, and goes on to become his apprentice. Ventus's wandering heart finds its way to young Sora, merging with the young boy's heart. Meanwhile, Aqua walks along and is attacked by several Darksides. Initially she draws Master Eraqus's keyblade, but upon seeing the number of Heartless, she decides to just allow them to destroy her. However Aqua is saved by Terra and Ventus's Keyblades. Looking at her Wayfinder, she is then reminded of the people she's connected to. With renewed trust in her friends, Aqua continues on.

An unlockable secret ending shows the hearts of Terra and Master Xehanort lying dormant in Xehanort's body, waiting to see which will control it in the end, with Eraqus's heart revealed to be sealed within Terra's. It also shows a recovered Xehanort walking with Braig as Ansem the Wise and Ienzo pass by. Shortly after the end of Kingdom Hearts II, Aqua encounters Ansem the Wise in the Dark Margin. Ansem, who had survived the explosion of his Kingdom Hearts Encoder with few of his memories remaining, reveals to Aqua that although his quest for knowledge led to the ruination of many lives, hope lies in the form of Sora, who prepares to set out on another journey to help all of those whose hearts are connected to his.

- Kingdom Hearts begins with Sora's Dive to the Heart, which foreshadows the events that will soon take place, but soon progresses to Destiny Islands, where Sora lives with his two best friends, Riku and Kairi. The three friends seek to leave the islands to explore new worlds and have prepared a raft for this purpose. One night, the islands are attacked by darkness and shadow creatures. Sora seeks out his friends, finding Riku first; Riku disappears into darkness, curious about what it contains. Soon after, Sora obtains a mysterious weapon, the Keyblade, to defend himself. Using it to fend off the creatures, he heads for a secret cave, where he finds Kairi near a door. She turns to him, saying his name as the door behind her blows open. The ensuing blast of darkness sends Sora and Kairi both out of the cave. The islands are soon destroyed, and Sora is left adrift, Riku and Kairi's whereabouts unknown.
Meanwhile, King Mickey has left his world to deal with the increasing power of darkness and left instructions for mage Donald Duck and knight Goofy to find the "key". Donald and Goofy use a Gummi Ship to travel to Traverse Town, where it happens Sora has also drifted to. Sora encounters the creatures again in the town, and eventually meets Leon, a mysterious swordsman who explains they are Heartless, creatures that consume hearts, and that the Keyblade is the only weapon capable of defeating them. The king of Leon's home world, a man named Ansem, is said to have studied the Heartless. Donald and Goofy are approached by Leon's ally Aerith, who also tells them what they may be looking for. Soon after, Sora meets Donald and Goofy rather hastily, and the three work together to take down a large Heartless. From there, they decide to travel together: Donald and Goofy to find Mickey, and Sora to find Kairi and Riku.
The three travel to various worlds based on Disney films, finding that the Keyblade also locks "Keyholes", passages that the Heartless use to take the heart of the world. A group of villains, led by Maleficent, seek out the seven Princesses of Heart to unlock the Keyhole that leads to Kingdom Hearts, a repository of knowledge and power and the source of all hearts. This group now includes Riku, who is swayed by Maleficent's promises that she will help find Kairi. At the same time, Maleficent sows distrust in Riku, telling him that Sora has abandoned him and Kairi for new friends and the Keyblade. An increasingly antagonistic Riku manages to find Kairi's body, but her heart is missing.
Sora and his friends eventually arrive at Hollow Bastion, the home world of Ansem and the headquarters of Maleficent. Riku takes the Keyblade from Sora, claiming that he was fated to have it all along and Sora was simply the "delivery boy". Donald and Goofy, taking their order to follow the "key" seriously, reluctantly leave with Riku. Sora calls on his courage and enters the Bastion anyway, then challenges Riku again, stating that his heart derives strength from his friends. His friends return to him, as does the Keyblade. Shamed, Riku flees and meets a cloaked man who goads him to give into the darkness.
Sora, Donald, and Goofy, meanwhile, engage and destroy Maleficent. They soon after meet a strangely-behaving Riku with a new Keyblade that unlocks hearts. He leads them to Kairi's living but unfeeling body; Riku then reveals himself as completely possessed by Ansem. The newly reformed Ansem explains that Kairi is the last Princess of Heart, and that her missing heart has been trapped within Sora's body since the destruction of Destiny Islands. Spurred to action, Sora defeats Ansem; however, he cannot seal Hollow Bastion's keyhole because Kairi's heart is still in his body, thus the keyhole remains incomplete. Sora uses Ansem's Keyblade to unlock his heart, releasing both his and Kairi's heart, but turning him into a Heartless. Kairi's heart returns to her body, in turn completing the final Keyhole; she then returns Sora to human form by the strength of her heart. The group resolves to follow and end Ansem's plan.
Ansem retreats to the End of the World, the combined fragments of worlds taken by the Heartless. Upon being found and finally beaten, he explains his belief that darkness is the heart's true essence, and he seeks Kingdom Hearts, the source of all hearts, and therefore the ultimate source of darkness. However, upon opening the door to Kingdom Hearts, it reveals Light, killing Ansem. Beyond the door are Mickey and Riku, back in control of his own body. They help Sora and the others close the door, as there are many Heartless beyond it, but Riku and Mickey must remain inside to help seal it. Mickey and Sora then use their Keyblades to lock the door. The destroyed worlds reconstruct themselves; Kairi is pulled back to the Destiny Islands, but Sora promises before separating they will all reunite some day. Sora, Donald, and Goofy resolve to find Riku and Mickey, though they are unsure of where to start. Luckily, Pluto appears, clutching a letter from Mickey in his mouth; he runs off with Sora, Donald, and Goofy in tow, ready for a new set of adventures. The silent narrator from the beginning of the game states in the final scene that Sora's destiny is to open the door to light.
One year later, in a secret ending, a mysterious boy wielding two Keyblades finds Riku in a new world demanding to know where Sora is.

- Sora, Donald, and Goofy walk down a long path that seemingly goes nowhere. They see Pluto and start to follow him. He leads them to a crossroads. While deciding which path to take, a mysterious man in a black cloak approaches Sora and speaks to him, but at that moment his words are incomprehensible. The path becomes one and it leads them to Castle Oblivion. The cloaked man appears as they enter the castle and gives them a card. They use the card to proceed through the castle. The first world they go to is Traverse Town, where they discover that Leon, Aerith, Yuffie, and Cid have forgotten all about them, yet they strangely remember Sora's, Donald's, and Goofy's names, where Yuffie comments, "You're not in my memory, but my heart remembers you." After Leon gives Sora a tutorial on fighting and gives Sora a Simba summon card, they leave Traverse Town.
The man appears once more after they arrive on the next floor. Another cloaked man appears and introduces himself as Axel. Sora battles him, and when Axel is defeated, he gives him more cards, disappearing soon after. Sora, Donald, and Goofy go through each floor, experiencing their memories, all of which are somehow distorted, each in a different way. They start to lose their memories. A Nobody named Naminé begins to replace memories of Kairi with fake ones of herself. It turns out she is good and is manipulating his memories under the orders of the head of the castle, Marluxia. This escalates to a final battle in the end, for Sora's life and Naminé's freedom.
Meanwhile, Riku awakens down in the castle, and as he goes up the basement levels of Castle Oblivion, he must take control of the inner darkness inside of him while dealing with Ansem, the Riku Replica, and three members of Organization XIII, Vexen, Lexaeus, and Zexion, along the way.

- The game covers the story of Roxas before the events of Kingdom Hearts II. On the day he is born as Sora's Nobody when Sora transforms into a Heartless in the original Kingdom Hearts, Roxas is found by Xemnas in Twilight Town, the leader of Organization XIII, who names him its thirteenth member. Each day he is sent on missions to other worlds, either alone or accompanied by his fellow members, to destroy Heartless with the Keyblade and release captive hearts, with which the Organization can fulfill their goal of summoning Kingdom Hearts and become complete beings. Roxas is placed under the care of Axel, who he befriends and spends his spare time with at the end of each day, sitting atop the clock tower in Twilight Town, speaking what's on their minds and eating sea salt ice cream together.
Shortly after Roxas's induction, the Organization sees the arrival of a mysterious fourteenth member, Xion. Her appearance changes from person to person, depending on their relationship with her. Later, when Axel and several other members are assigned to Castle Oblivion (setting the stage for Kingdom Hearts: Chain of Memories), Roxas is paired with Xion. The two begin to bond, and the reclusive Xion begins opening up to Roxas, revealing her resemblance to Sora's friend Kairi, and her ability to wield the Keyblade. A few days later, Roxas falls into a coma for several weeks, around the same time Sora is put to sleep to regain the memories he lost in Castle Oblivion at the end of Kingdom Hearts: Chain of Memories. When Roxas finally awakens (and finds that all the members dispatched to Castle Oblivion, except Axel, have been eliminated), he suggests that he, Axel and Xion all spend time together, and the three become close friends. However, Roxas begins experiencing Sora's memories and grows frustrated when his questions about them go unanswered, becoming increasingly curious about why he wields the Keyblade and doubtful of the Organization's motives.
Meanwhile, Sora, who is still sleeping, is moved from Castle Oblivion to Twilight Town by DiZ and Naminé, who are overseeing the restoration of his memories. Xion also has a confrontation with Riku, who brings her identity and the authenticity of her Keyblade into question and suggests she leave the Organization to merge with her original self. Xion, however, is torn between doing so and staying with Roxas and Axel.
Eventually Xion discovers that she is an imperfect replica of Sora created by Xemnas from Sora's leaking memories should Sora, who Xemnas intends to use as part of the Organization's plans, turn out to be of no use. Her resemblance to Kairi is a result of Sora's strong memories of her; however, as Naminé attempts to restore Sora's memories, they affect Xion instead to the point where she begins to physically resemble Sora. Upon learning this, Xion becomes deeply confused and lost and leaves Organization XIII, desiring to become a true person, but also having a falling out with Roxas and Axel.
During a 'seek-and-capture' mission, Xigbar and Axel find Xion in Wonderland. As Xigbar prepares to fight her, he utters to himself, "You always had that smug face." Unknown to Axel, Xigbar sees the appearance of Ventus. Suddenly, while Xigbar is distracted, Xion disappears and takes down Xigbar easily. Axel questions what has just happened before his eyes. Later, Roxas defects from Organization XIII to find himself, much to Axel's chagrin.
Upon being reprogrammed by Xemnas, Xion attempts to absorb Roxas and become whole, though this would mean the real Sora will never awaken. However, Roxas battles and defeats Xion, who reveals Xemnas's motives and intentions to him before merging with him, which, in turn, halts the restoration of Sora's memories completely. Xion then dies peacefully in Roxas's arms, completely crystallizes and turns into a blinding light, as the memories she has absorbed go back to Sora. She leaves nothing but a single seashell behind, as tears run down Roxas's face. Roxas inherits Xion's Keyblade, allowing him to use two Keyblades at once (Oblivion and Oathkeeper).
Soon afterward, he encounters and battles Riku, who had been dispatched by DiZ to capture him so that he may merge with Sora and complete the restoration of his memories. When Riku is nearly defeated, he taps into the growing darkness in his heart, granting him the power necessary to subdue Roxas, but also giving him the appearance of Ansem, Seeker of Darkness, who resides in his heart. Riku subsequently brings the unconscious Roxas to DiZ, who digitizes and places him into a virtual Twilight Town. The final scene, "Day 359: The First Day", shows Roxas in the virtual town thinking how everything seemed like a dream and wondering about his destiny while running and arriving at the Usual Spot, wondering if he, Hayner, Pence, and Olette will finally go to the beach.

- Kingdom Hearts II begins where Kingdom Hearts: Chain of Memories and Kingdom Hearts 358/2 Days left off. Sora and his companions have been asleep for about a year, regaining their memories. When Sora awakens, he eventually arrives in Twilight Town, the place where a mysterious boy, Roxas, lived before he suddenly left. Gaining new clothes and powers, Sora began his journey anew, unaware of the events that have taken place in Chain of Memories. Sora continues his quest by unlocking paths to new worlds, learning of Nobodies and fighting the Heartless, as well as facing the remaining members of the mysterious Organization XIII. As the game progresses, Sora learns about Roxas and how much they have in common.
The story begins with the player in control of Roxas in Twilight Town. Roxas has dreams of Sora's adventures while increasingly mysterious activities begin taking place in Twilight Town during Roxas's summer vacation. After obtaining the Keyblade to defend himself from the Nobodies, Roxas comes in contact with a young man in black named Axel. Axel appears to know Roxas, though Roxas has no recollection of him. Roxas eventually makes his way into an abandoned mansion where a girl named Naminé informs him that he is a Nobody, although he did not quite know what a Nobody was at that time. Finally, confronted by a mysterious, red-cloaked man called DiZ, Roxas discovers Sora, Donald, and Goofy sleeping in the hidden basement of the mansion. Roxas seems to merge with Sora. As Sora, Donald, and Goofy awake from their year-long slumber, Jiminy Cricket, who had previously chronicled the trio's adventures, finds that his journal is now completely blank, save for the note: "Thank Naminé" (which was written by Jiminy himself during Chain of Memories).
After meeting Pete, a new villain, and speaking with Yen Sid, the party is informed that they must once again visit many worlds to protect them from both the Heartless and the Nobodies in an attempt to stop Organization XIII. These include both old but greatly changed places, like Hollow Bastion, and brand new worlds the party has never encountered before. In the course of their travels, the Heartless, led in two separate groups by a revived Maleficent and the Organization, regain power, eventually forcing Sora to battle a massive army of Heartless that are attacking Hollow Bastion. Along the way, they learn that the Ansem they fought a year ago was actually the Heartless of Xehanort, and that the Nobody of Xehanort, Xemnas, is the leader of Organization XIII. They also learn that Xehanort was an apprentice of the real Ansem, who is missing.
After the battle, Xemnas appears and reveals their ultimate goal: the Nobodies' plan to create another Kingdom Hearts, a doorway to the heart of all worlds that will presumably allow the Nobodies to get their hearts back. After confronting and defeating more members of the Organization, Sora goes to the World That Never Was to settle the score with the Organization for good; he also finally reunites with his friends Riku and Kairi. Sora learns the truth about Roxas as well; he and Naminé are, respectively, Sora and Kairi's Nobodies, created when they lost their hearts in the original Kingdom Hearts game.
In the end, only Xemnas is left of the original thirteen members. Sora and Riku unite to defeat him, and his new Kingdom Hearts is closed. Sora and the others are returned to their homeworld of Destiny Islands. Although Sora has to say goodbye to Donald and Goofy, he knows in his heart that true friends are never gone. However, sometime later, Sora, Riku, and Kairi receive a letter from King Mickey after the credits. They proceed to read the letter, but the contents are left unrevealed.

Upon eliminating the Heartless and destroying the bugs, Sora traverses to other worlds infected with bugs to return them to normal, following the cloaked figure upon orders from King Mickey.
Meanwhile, Heartless begin appearing within Disney Castle, and everyone finds themselves trapped in the room. To their surprise, they are saved by Data-Sora. Suddenly, the cloaked figure reveals himself to be Jiminy's Journal taking the form of Riku, and explains that they are no longer in the real world, but the data world. Sora is sent off by the Journal to discover his true identity, only to encounter Maleficent and Pete from the real world. Maleficent destroys Data-Sora's Keyblade and summons Heartless to attack him. Mickey and the Journal arrive to save Sora, but the Journal is abducted by Maleficent, with Mickey giving chase. Sora makes his way through Hollow Bastion, aided by Donald and Goofy. They encounter Pete, who summons the Journal and takes control of him with the bugs to fight them, but Sora still manages to defeat the Journal, who falls unconscious.
Mickey arrives and informs Sora that unless the bugs are destroyed, the Journal will never awaken. Sora decides to find a way to awaken the Journal, and enters Riku's data world, losing his abilities in the process. The two visit various worlds from the Data-Riku's memory and find their way back to Hollow Bastion, where they fight and defeat Maleficent. Meanwhile, King Mickey discovers that he will be returning soon to the real world, but the Journal, once completed, will have to be erased, which will mean the end of Data-Sora's memories. When the time comes, Sora requests more time in order to save Pete and Maleficent, who are still in the data world. Sora finds them fighting Sora's Heartless, but Pete and Maleficent are seemingly erased before he can intervene.
Sora defeats Sora's Heartless, and finds that Pete and Maleficent were rescued by the Journal through a "rift in the data". They leave the Data world shortly before Mickey returns to the real world, erasing the Journal. A new message appears claiming that a new door to a new world has been opened, which is the data of the data world added into the Journal. Mickey, realizing that this quest may be too dangerous for Data-Sora as he has no memory of it, requests to be taken into the Data World once again.
Finding Data-Sora in Traverse Town, Mickey takes him to Castle Oblivion where Data-Sora is confronted by a young man wearing a black coat. He tells Sora that if he wants to know the truth, he must move forward on his own through the previous worlds he visited destroying bugs. During this time, he realizes that even if he doesn't remember someone he's met, there's still the sadness of having forgotten them which the figure attempts to warn not to let it consume him. Sora disregards this message and fights the figure, revealed to be Roxas. After losing to Sora, Roxas gives him a card as Mickey appears.
Sora opens the next door to find Naminé, who reveals the bugs to have been an unintentional side effect of her attempt to restore Sora's memories. She then reveals Sora's nature as the "Key that connects everything" through his ties with herself, Roxas, and Xion. Furthermore, Naminé tells Data-Sora about three figures (Terra, Ventus, and Aqua) also tied to Sora's heart who are the ones referred to in the message and need his help. Mickey bids farewell to the Data-Sora and promises Naminé that he will inform the real Sora of this.
In the final scene, Mickey sends Sora a bottled letter (the same one sent by Mickey at the end of Kingdom Hearts II), which Sora reads with Riku and Kairi.
